The filmmaker was concerned about "getting the noises right." when it came to the roars. Sound designers were given an edited "super cut" of monster roars from the Shwa Godzilla films to work with. However, when Madison approaches Mark, Emma takes a detonator and sets off the ice explosives in order to liberate Ghidorah from Mark's clutches. Her actions cause a stampede among her peers. The three-headed monster has been let free and is now floating on top of the water.

A little while later, Ghidorah arrives and engages Rodan in combat. Using his many heads, Ghidorah is able to knock down Rodan. For the second time, Godzilla interrupts the fight. This time around, Rodan's left head is torn off by Godzilla, who continues to fight. Meanwhile, Captain William Stenz (David Straithairn) contacts Monarch and informs them that the military is ready to fire a large bomb known as the "Oxygen Destroyer" in order to destroy the creatures. However, Ghidorah manages to flee while Godzilla seems to have died.

On the summit of the volcano, Ghidorah is able to regrow his head. Titans are roused from their slumber by his piercing scream. The Titans respond by wreaking havoc on their own territories, resulting in the deaths of many people. Ghidorah's reign is even accepted by Rodan, who recognizes Ghidorah as the Titans' alpha, and so submits to his authority as a result.

Mothra, who has been cocooned beneath a waterfall, emerges with luminous wings and flies for Godzilla, who is alive but weakened and healing underwater. Mothra and Godzilla are spotted by Monarch as they communicate with each other. Mothra and Godzilla "have a thing," as Barnes puts it, and the crew agrees with him. He was one of the Titans most feared and would confront Godzilla for power, according to Ilene's research from historical texts. "

Mark, Serizawa, Ilene, and Coleman go to Godzilla's location with the goal of reviving him. It is said that it could take years for him to fully heal. This time, the three heads chomp into Godzilla's sides. Godzilla and Ghidorah fight again. Up in the sky, a beam of light comes out. Mothra comes down to help Godzilla by webbing all three of his heads together. This is what happens when Rodan comes back. Mothra fights back, almost taking her head off, until she outsmarts him and jabs her stinger into his shoulder. It looks like Ghidorah has weakened Godzilla, so Mothra is there to help her friend, too. She rises toward Ghidorah, but the beast fires his lightning and vaporizes her. Godzilla gets a boost from her essence.

He rises in a fit of rage and continues to wreak havoc on his arch-enemies. Humans are racing to leave Boston, but Emma knows she must make amends for her actions. In spite of Mark and Madison's pleadings, she refuses to get on the plane to leave the city. Using the Orca, she lures Ghidorah into her van. While Godzilla's nuclear pulse is still building, he fires a blast at her, knocking her out of the van. Emma's final words are, "Long live the king." Skyscrapers collapse around him as everything else catches fire and goes up in smoke. Ghidorah is finally destroyed by Big G's powerful blast, which burns off his wings and kills his two side heads. After one more blast, the city burns to the ground, and Ghidorah's head emerges from the ashes... Godzilla, on the other hand, sucks the life out of the creature with one swoop.

The rest of the Titans will arrive in what's left of Boston soon enough. Even Rodan bows before Godzilla. Astonishment engulfs Mark, Madison, and the rest of Monarch as they watch. After then, Godzilla lets forth a jubilant cry of victory.

After the credits, Jonah and his men pursue a guy who gives them one of Ghidorah's heads at Isla De Mara. To which Jonah responds that he will steal it for an unknown reason.

Eco-terrorist Alan Jonah and his squad capture Dr. Emma Russell and her daughter Madison to awaken King Ghidorah using a gadget Emma built called The Orca that transmits frequencies needed to connect with Titans. Emma uses the Orca to tame a newly-hatched Mothra, which Jonah sees.

Godzilla is seriously damaged by a bomb fired by the military. Monarch understands that a nuclear would speed up his recovery, so he's hiding down beneath. Dr. Serizawa is willing to die in order to bring Godzilla back to life.

Jonah and Emma part up as she realizes the damage she's done to the Titans and heads into Boston to find Madison. As a result, Godzilla and Mothra face up against Ghidorah and Rodan in an all-out war. After defeating Rodan, Mothra sacrifices herself to Ghidorah, enabling her essence to be absorbed by Godzilla, allowing him to regain his strength. Emma sacrifices herself in order to draw Ghidorah away from Godzilla with the Orca. Using the nuclear pulse from the nuke, Godzilla is able to fully destroy Ghidorah. The rest of the Titans follow suit and bow before Godzilla, who has become the helm of the group.
